Is there a work-around to deal with the limitation of four pencil marks per empty square?

If your talking about the pappocom program you should be able to include all 9 pencil marks.

There is an option that can be set in the Pappocom program, so that all 9 pencil marks can be shown. However, there needs to be an option for 16 pencil marks for the 16x16 puzzles. Maybe in the next revision.
